I'm a 1500 comparative essay on 2 books. I was wondering what the layout should be like?

How does this look?
Introduction (with thesis)
Paragraph 1/subtopic 1 (book 1)

That is one way, yes. Sometimes that pattern is called "zig zag" -- and you need to be VERY good at using transitions or you'll lose your reader.
